Preserve the original study and completed rebuttal results. Add final checkpoints, explicitly classified original/restored/reconstructed simulation inputs, version-specific commands, figure reconstruction and reviewed manuscript assets. Remove redundant GIFs, intermediate checkpoints and obsolete release files from the current tree; preserve the initial revision in history and by tag. No new license grant.
